we can restrict users to not to view/run the unauthorised reports in BO environment.
you need to create folders in Public Folders (Ex: Finance,HR,CRM...) and keep the respective reports in that folder.
Now Groups needs to be created and inlcud users in that group ( ex: BOBJ-HR-USERS,BOBJ-FINANCE-USERS..)
Later security restriction needs to be applied to users not view the unauthorised reports.

Once you create the Toplevel ACL with ref of above document , please follow the below steps accodring to your folder structure.
I have attached on of the sample folder structure. this may help you.
Provide Top Level access to the Everyone Group.
Now all the users will be able to see the All Folder (Top Folder) but no sub folders underneath it.
2.Functional Area Folder:
Once User login to BO environment they will be able to view the Top Folder ( All folder).Now they need to have respective Functional Area 1 Folder Access.
Hence select the Functional Area Folder and choose the Project 1 group which you would like to provide access and assign toplevel security.
Do the same for the Project 2 group also.
Now Project 1 group and Project 2 group users will be able to view the Functional Area 1 Folder.
Since the assigned access level does not propagate the security to sub objects (eg. sub folders) this means that the users will be able to see the top folder but no sub folders underneath it.

3.Project Main Folder:
Project 1 group and Project 2 group will be able to view the respective functional Area folder. Now Security needs to be applied based on the projects to the respective project folders.
Project 1 group needs to have access on the Project 1 Folder and Project 2 group needs to have access on the Project 2 group.
Here you can provide view/view on demand/schedule/full control access to the project folders.
If it is required you can create a Custom ACLs to have more complicated security.
